A better way to decompress UCSC gzipped files. Added functional tests for uploading binary, zipped and gzipped files. Added temp file removal to upload when exception thrown. Eliminated an unnecessary import in subtract_query.

Added functional tests for sniffing and metadata settings on file upload. Fixed a test in the 'Filter Maf Blocks by size' tool. Added new test data. Commited the bug fix I really wanted in Axt.sniff().

NOTE CONFIG FILE CHANGES!
...
First step of the big reorganization. This moves almost everything web interface related under the web package (still a few things left to disentangle). In particular, galaxy.interfaces is now galaxy.web.controllers which is somewhat more clear. Middleware, servers, and framework are all better organized under web.
Most importantly, the configuration file has been greatly simplified, the "composite" and various static apps are now configured by the application rather than by PasteScript, so the config file really only contains user modifiable parameters now.
(Expect this to break something)

Many changes related to tool interfaces and jobs (DATABASE CHANGE, READ)
...
#) An "xy_plot" tool and a new "build_ucsc_custom_track" tool that
demonstrate the various features added here.
#) Grouping constructs for tool parameters:
- "repeat" element allows for a set of parameters to be repeated an
arbitrary number of times
- "conditional" element allows choosing a set of parameters to display
based on the value of another parameter
These constructs can be arbitrarily nested. Their values are structured
and can be used in hooks, validation, et cetera
#) Support for generating arbitrary config files to pass to a tool
#) Command lines are now full Cheetah templates
#) Better job error reporting, includes tracebacks for internal errors
preparing the job (database change required, see below!)
#) Preparation of command line, config files, exec_before_job hook moved
into job execution stage
#) Parameter values now jsonified before storing in database (this is much
more rigorous that before, and restoring from the database now works
properly)

Fixed a bug in sniff.py and added a new unit test case to cover it. Added the hpvar data source tool to tool_conf.xml.sample. Slightly enhanced the filter and compute tools.

Removing arch and module directories. Removing old operations (and tests), since they require arch; updated tool_conf.xml.sample.

Removed non-arch specific cheetah egg, since compiled c code (once located in arch) is included in arch specific eggs. Removed a
tool called basicStats2, which used arch, but hasn't been in tool_conf.xml for some time.
