Recreate run_functional_tests.sh as symbolic link to run_tests.sh.

Remove deprecated test running scripts.
...
- run_functional_tests.sh can be replaced with the backward compatible run_tests.sh.
- run_unit_tests.sh can be replaced with `run_tests.sh --unit` (or just -u)
- run_tool_shed_functional_tests.sh can be replaced with `./run_tests.sh -toolshed` (or just -t).
In each case run_tests.sh provides better documentation and superior argument parsing.

Functional testing of workflows (for Galaxy).

... tool shed integration will be more challenging, but this can be used for directly configured Galaxy tools and outlines a syntax that could be shared with a tool shed driven approach.
The one tricky part is how to match workflow outputs to things to check. Right now it is based on the index of the output across the workflow. This is both difficult to determine and very brittle to workflow modifications - how to proceed - require annontation string to be setup? Modify workflow data model to all assigning names to outputs the way inputs havenames? At any rate this current syntax should be considered beta and may change - if it does Galaxy will not continue to support this syntax.
To run the sample test execute the following test command:
sh run_functional_tests.sh -workflow test-data/workflows/1.xml

python run from virtualenv sets up site.py to pull things from the real python's lib directory, so 'python -S' breaks it. To fix this, have the check_python.py script check for virtualenv and output the arguments that should be used to start python ('python -E' for virtualenv, 'python -ES' for real), then use these arguments anywhere 'python -ES' was used in the past.

Separate framework and tool environments.
...
Whether running locally or via PBS, $PATH should now be handled in your
user's environment.
This also fixes problems like PYTHONPATH on the new blast nodes being
wrong (because they are x86_64 and the frontends are i686).
Note that you can actually start Galaxy without having an eggs dir now.

Added functional tests for sniffing and metadata settings on file upload. Fixed a test in the 'Filter Maf Blocks by size' tool. Added new test data. Commited the bug fix I really wanted in Axt.sniff().
