Matthias Bernt a60a231b28 remove TODOs from functional tool tests 
I guess test data is referred by the file name. This leads to a clash
with the dbkeys.

- improved default messages
- allways substitute %s by value, deprecate `substitute_by_value`
- add functional tool tests to the tool_conf file (forgotten before)
