Stephen ZhouandClaude Opus 5.5 03fa068bf9 fix: CI failures after migrating knowledge, plugin and tool calls

- type the empty form_schema list in the code-based extension test (pyrefly)
- e2e document list queries pass numeric page/limit, now typed by the contract
- drop the unused legacy put helper and InitValidateStatusResponse type
- route the auto-upgrade settings dialog spec through the console transport
